It is looking good for the progress! I would like to suggest an optional arrangement "C", where you can stack the expansion boards alternating on the top and bottom, offset slightly to compensate for the through hole pins. It should significantly decrease the board size, but may make manufacturing slightly more difficult.I personally wouldn't mind an increase in size as we are not talking about a unit that is unmanageable.
